Personally, I think Scootaloo’s “disability” less of a physical one and more of a magical one.  My headcanon is that pegasi emit a field of magic that allows them to fly since their wings are so disproportionately small compared to their bodies.  Scootaloo’s flight magic (for whatever reason) doesn’t work the way it’s supposed to, so she is incapable of EVER achieving true prolonged flight. 

I believe you may find my MPE theory of interest, then. It is quite similar to yours.
